First congratulations of the support you do for your wife. Now why she has to call for every order to confirm as shopify already sends email for both owner and customer when order placed? I checked your document you provided 3 options but shopify is a SAAS so i need to see where to place the custom script using some third party or US to confirm. discuss with me mroe so i can help you find a better Idea of 4th option. I am a PHP/MYSQL experienced professional here with lots of experience in programming and SAAS. let me know.
