hey, generally it's about running BLAST. the benchmark sequence would be the query and test sequences would be our database. but the question is not clear. I read the document and it's not clear for me why that example is a kind of wrong alignment. tell me please what exactly is the input? is that a benchmark sequence with underlined regions or simply benchmark sequence is provided without any underlined regions? you know they are two different stories. if you already underlined one or two regions, the best solution is to split those regions and running BLAST on those specific regions otherwise BLAST must be run on all the benchmark sequence. make it clear please.
