Issue duplicating website with Duplicator Pro Wordpress plugin

I recently used the duplicator pro plugin to clone my website and upload on a separate domain. This all appeared to work ok. Although I am not an expert I believe there have been issues with the duplication. I am finding sources of the original domain name in the code of the new website. Specifically a lot of JavaScript cross domain requests. Furthermore Google is using a lot of the info from the new website on the search results for the original website. Google Webmaster Tools is finding links between the two domains I am looking for someone to check out both website and identify any issues which are present. I need them to be running as two different websites.
